During the Battle of Tsushima, the Russian fleet raised the Japanese ensign as a sign of surrender. Why did they do this (rather than simply striking the colors), and would ships at the time have carried the flags of potential enemies 'just in case'?

Did the other Allied powers know about the Manhattan Project, were they maybe even involved in it, or were they completely kept out of it and the atomic bombing of Hiroshima and Nagasaki came as a complete surprise to them? Or maybe they already got wind of the Trinity test? If so, how?
